Abstract     In aquaculture numerous diseases are caused by microorganisms. Some of the microorganisms are very pathogenic and in the water where fish are bred should not be present at all. Some of them are in the water commonly present and less harmful but when the aquaculture technology is inappropriate and fish are less immune competent they could provoke the diseases as well. For preventing the diseases outbreaks the inactivation or destruction of microorganisms during and at the end of fish production is indispensable. These procedures are disinfection. In aquaculture disinfection is demanding work. Basins are usually built from the concrete or ponds or are from earth so that the penetration of different substances is difficult. In the practice there are chemical and physical methods for disinfection which could be also divided to the nature harmful and less harmful methods. When disinfected besides the effort for the effective destruction of microorganisms we should also use the nature less harmful substances and methods in spite they are sometimes more expensive and time consuming at least in the combination with others.
