Abstract | Marble trout (Salmo marmoratus) is endemic to the Adriatic river system. Due to anthropogenic factors, it disappeared from most rivers in Slovenia, where it is regarded as highly endangered fish species. The main threats to marble trout is non-native introduced brown trout (S. trutta), which has been successfully hybridizing with marble trout producing vital and fertile hybrids. Eight populations of incipient and nonintrogressed marble trout have been found in upper affluents of the Soča river system. The genetic integrity of these populations has been confirmed by molecular screening. The general goal of the present study was to establish several informative genetic markers which would enable to determine the genetic structure of these eight populations, particularly in terms of their genetic polymorphism. This knowledge would represent important background for grounded and effective manipulation of these populations, particularly in aspect of their appropriate inclusion in the marble trout restocking program. On the basis of diagnostic genetic markers, we tried to assess an extant proportion of the marble and brown trout in the zones of hybridisation. The eight populations of marble trout, ten populations of brown trout and two populations originating from the hybrid zone have been analysed, using microsatellite DNA, random amplified polymorphic DNA (RAPD) and sequence characterized amplified region (SCAR) as experimental genetic systems. An extreme genetic variability has been detected between analysed marble trout populations, revealing very high FsT values, ranging up to 0.8 for microsatellite and up to 0.4 for RAPD markers.
